Hmmm.....

Looking at the Pics, the thing that hits fist is the areas that would be painted on are below the plate lines and should be above them (ie the registry)

Next small ship problem made for combat less windows would be used. You should also indent the windows making the saucers top the lighter areas and towards the rim darken them. Then add a glow to the lighted windows to make the indent less noticable on those. Added a pic to show that alittle clearer below.

I would put less windows especially in the dark areas as that distracts from the contrasting the rest of the ship. If you do add them there group them tightly like a observation area.

The hull lines can be made to look more 3D at the plates by adding a line by them that is about 10-20 steps lighter than the orginals. You can also select the orginal panel lines copy the layer and then select them at a +1 or 2 pixels and blur them abit, it causes a bit of a roundness look to the edges, sometimes changing them with a saturation filter option after can improve the look, while the copied layer will provide the plate seperation lines

Also add a line darker to the bottom of the escape pod to give it height or one on the top lighter to show a indent
People always said they wanted the government to listen to them and now the government is listening, taking notes and names...and coming to see you soon!

America-Not the land of the free anymore...
Its the land of the freeloaders

Remember the axiom of big government bureaucrats: If it moves, tax it. If it keeps moving, regulate it. When, finally, under the crushing weight of taxes and regulation, it stops moving, subsidize it.

Thanks so far,

I have made some of the changes you mentioned, including the lines on the hull, and placed the reg so it on top not below them, drew new rounder windows and added an interior, but I may change the interior image as Im not really 100% with it. I will be embossing the window edges properly, but this will be one of the last things i do when i collapse all my photoshop layers at the end.

Need to texture the raised upper rim, and the saucer rim, but i think that can wait until I have built the main hull.

May I make one suggestion?  You might want to remove the 2 windows very near the Impulse engines, I just don't think that there would be any room for compartments in that area.  Other than that, it looks great!
