Ok so the armor and tranphasic torpedo's where not used as we saw in Nemesis so Temporal investigations should have taken the mobile emitter as Starfleet never stated the Doctor was sentient, also the mobile emitter violates the laws reguarding contamination. But in end game the doctor still uses it. Why would the doctor be allowed to keep his emitter

Equpping the fleet with futurian tech is different from one non reproduced piece of tech used by one "person".
