Of course the Ent-A is actually called Constitution Refit in STVI, though the E-Nil is called Enterprise class on one of the doors in STII so it's really personal preference.

To appease both sides I usually call it Enterprise subclass of the Constitution class.

They're still both Enterprise-Class IMO. ;)

Is there any kind of physical difference between the Ent-Refit and Ent-A other than registries?

Yes, one's got green bits, the other's got blue bits. Other than that we're led to believe they're pretty much identical inside. Not withstanding stingy budget saving re-use of sets in STV and STVI.

Well, the Enterprise A also had more advanced technology inside her than the original Enterprise did.  So other than the paint job on the hull and the design of the interior, both ships are identical.  And I personally consider the refit the Mark II Constitution, but I also accept Constitution Refit, or the Enterprise Sub-class of the Constitution class starship.
The pen is truly mightier than the sword.  And considerably easier to write with.
