Before I install this puppy...

   Does the patch include the DX9 patch? And Do I need to install the Nemisis Addon? Or skip both? I don't want to screw this up... Finally are there any goodies inside the patch to like the Borg Missions?  Thanks...

The patch includes the Nemesis add-on and the DX9 patch.  Yes
the Borg missions are in there as well.

The simplest way to install the patch seems to be after a fresh
install of the game, as the patch gags on any modified files.

Everything seems OK for me.  It definitely requires a a fresh install.  It stopped for me on a modified Akira.gf.  I did a little tinkering (and backing up) and was able to get my modified stuff back in pretty easily.
The Borg missions are in there which is super cool.  I have a question for Dave though, was all the other stuff already in there for the Borg missions (sounds, a couple of graphics, etc...), just the mission scripts were added with the beta patch?.  Purely out of curiousity.

I backed up my SFC3 folder as someone suggested, took 10 minutes but its worth it as I can still use the mods if I want.

Prior to the patch, all that was missing for the Borg missions were the .scr files and the .mct file.  All sounds
were included.  Sounds were included in the original game for the Nemesis mission as well.
